The heated thermal cycler lid is designed to make sure that optimized pressure is applied on the microplate for an efficient PCR reaction. When using PCR tubes, excess pressure on the tubes, from the heated lid can cause deformation of the tubes. To avoid this, we recommend using the Tray/Retainer set, as shown below:
Cat. No. 4381850, MicroAmp 96-Well Tray/Retainer Set for Veriti Systems – This Tray is for use with MicroAmp Strip Tubes (or MicroAmp Reaction Tubes without Caps, 0.2 mL), with the Veriti Thermal Cycler, SimpliAmp Thermal Cycler, and Proflex PCR System.
Cat. No. 403081, MicroAmp 96-Well Tray/Retainer Set – This Tray is for use with MicroAmp Strip Tubes (or MicroAmp Reaction Tubes without Caps, 0.2 mL), with the 7000 System, 2720 Thermal Cycler, and GeneAmp PCR System 9700.
Cat. No. 4379983, MicroAmp 96-Well Tray for VeriFlex Blocks – This Tray is for use with MicroAmp Strip Tubes (or MicroAmp Reaction Tubes with Caps, 0.1 mL), with the Veriti Thermal Cycler, Veriti Fast Thermal Cycler, SimpliAmp Thermal Cycler, and Proflex PCR System.
Please take a look at this video: How to Use Adapter Tray Retainers in Thermal Cycler Starter Kits (https://www.youtube.com/watch?v=1uh2ZxZJtgs).

A guide to replacing lost calibration files for the GeneAmp PCR System 9700 can be found here: http://tools.thermofisher.com/content/sfs/brochures/cms_042718.pdf.
Please refer to the guidelines in this protocol(https://tools.thermofisher.com/content/sfs/manuals/cms_070449.pdf) specific to the GeneAmp PCR System 9700 and block type.
To add an infinite hold, set the time for the hold to 99.59'. The screen should then default to the infinity symbol for your hold.
No, the GeneAmp PCR System 9700 does not have a gradient feature. Our newer thermal cyclers including the ProFlex PCR System and Veriti Thermal Cycler have better-than-gradient VeriFlex Blocks.
The AutoDelta feature allows you to incrementally increase or decrease the temperature or hold time with each cycle for a given step within a cycling stage. One common application for this is touchdown PCR.
Please see the max block ramp rates in degrees/C below:
- 96-well aluminum: 2.3
- 96-well gold: 2.6
- 96-well silver: 2.6
- dual 96-well: 1.6
- dual 384-well: 1.8
- 60-well: 1.9
The plates and plastics will be specific to the block type. Please refer to the tables here (https://www.thermofisher.com/us/en/home/life-science/pcr/pcr-plastics.html) for a list of compatible plastics, based on your block type.
The GeneAmp PCR System 9700 offers interchangeable sample blocks in a variety of well formats and materials to accommodate a wide range of applications.

- Position the adaptor.
- Insert the two adaptor pins into the circular slots on the module.
- Be sure the adaptor sits flat.
- Position the Applied Biosystems TaqMan OpenArray plates.
- Orient each plate with the barcode facing up and along the edge of the block, away from the center of the adaptor.
- Fill up the right sample block first when placing the adaptor on the module (right sample block is the primary control block).
- Fill up the center slots before any edge slots.
- (Recommended) Insert unused TaqMan OpenArray plates into any empty slots.
- Place the compression pad over the TaqMan OpenArray plates (only needed for Applied Biosystems NT-OpenArray plates, not for Applied Biosystems QuantStudio 12K), with the Teflon coating (smooth side) facing upwards and away from the plates.
- Slide the heated cover over the compression pad, then pull down the handle.
For more detailed instructions, refer to the Dual Flat Block Applied Biosystems GeneAmp PCR System 9700 User Guide.
You need an Applied Biosystems OpenArray Plate Adaptor (Part Number 4426824). You do not need a compression pad.
Additional Applied Biosystems OpenArray plates can be run off-line using a flat-block thermal cycler. The two thermal cyclers we recommend are the Applied Biosystems GeneAmp PCR System 9700 and the Applied Biosystems ProFlex PCR System.
