Why is my Swiss-Prot database from ProteinCenter in Proteome Discoverer Software carrying the date stamp 2017-10-25? Has is not been updated since?

ProteinCenter serves as a controlled static reference. The Swiss-Prot database therein has not been updated beyond the specified date. The user should obtain FASTA databases from the original sources if they wish to include the most recent update.

While using Proteome Discoverer Software, is there a way to apply a predefined layout when opening a Results file which did not have such a layout included in the Display Settings node of the Consensus Workflow (CWF)?

A pre-defined layout can be applied when opening a Result file where no layout had been specified in the Display Settings node of the Consensus Workflow (CWF). How do I open files with older results in Proteome Discoverer Software?

When opening a .pdresults file from an older Proteome Discoverer (PD) Software 2.x version:
- The program makes a copy of the original file with an extension .bak
- It updates the file for PD 2.2 and saves it under the original name
- Note: This updated file cannot be opened in an older PD version

For .msf files from PD 1.4, we suggest reprocessing the data (from the .raw file):
- As Consensus Workflow (CWF) would have to be run anyway
- Too many changes in quantitative data processing

Warnings - will disappear when you “save” the Workflow (WF) (an older node version automatically updates itself)
Errors - you need to remove the offending node and use a modern equivalent (several new nodes in Proteome Discoverer Software)

My ProteinCenter annotation node has been deactivated in my Proteome Discoverer Software and I no longer can download FASTA files. How do I get these features reactivated?

This means that the Discoverer Annotation license has expired. To reactivate this license, you will need to purchase the Proteome Discoverer Software maintenance (Cat. No. OPTON-20141). On purchase of the maintenance, a sheet of paper with a license key will be shipped to you. This license key should be entered into the Administration->Manage Licenses page by clicking “Add Activation Code”.

How do I know that I am eligible to upgrade to the next version of Proteome Discoverer Software for no extra cost?

Free software upgrades require an active maintenance license. The maintenance license is tied to the “Discoverer_Annotation” license, which can be found in the Administration->Manage Licenses menu option in Proteome Discoverer Software. If the license has expired, this can be seen by checking the “Show Expired Licenses” checkbox at the top of the screen.

“Automatic - True” for Sequest HT to perform as many parallel tasks as there are available cores
“Automatic - False” - then you can define the number of parallel tasks
