qPCR master mix for multiplex SNP genotyping and purified DNA–based CNV analysis

TaqPath™ ProAmp™ Master Mix is a qPCR master mix designed for high-throughput multiplex SNP genotyping from purified genomic DNA or crude lysates and for copy number variation (CNV) analysis using purified genomic DNA. The formulation delivers sensitive, reproducible amplification performance even in the presence of PCR inhibitors commonly found in biological samples such as blood, buccal swabs, and card punches.

For SNP genotyping applications, TaqPath ProAmp Master Mix supports accurate and reproducible results using either purified genomic DNA or crude lysate sample inputs. For copy number variation analysis, purified genomic DNA is required.

Manufactured under a robust ISO 13485 quality management system, TaqPath ProAmp Master Mix is designed to deliver consistent lot-to-lot performance for high-throughput and regulated research environments.

Designed for multiplex SNP genotyping

A TaqMan™ SNP Genotyping Assay targets a single SNP locus (a specific genomic position) and includes two PCR primers and two allele-specific probes. Each probe hybridizes to the same genomic region but differs by one nucleotide, allowing detection of one of the two possible alleles at that locus. This design enables allelic discrimination within a single qPCR reaction.

TaqPath™ ProAmp™ Master Mix supports singleplex and multiplex SNP genotyping, including 2-SNP multiplex configurations (two SNP loci per reaction; four allele-specific probes total). This multiplexing approach increases data output per sample while maintaining confident allelic discrimination and assay performance.

Six SNP loci per reaction multiplexing requires a custom TaqPath ProAmp formulation without ROX.

Accurate SNP genotyping from purified DNA or crude lysates

TaqPath™ ProAmp™ Master Mix delivers accurate and reproducible SNP genotyping results from either purified genomic DNA or crude lysate inputs. When combined with the DNA Extract All™ Reagents Kit, the master mix supports robust singleplex and 2-locus multiplex SNP genotyping directly from crude lysates prepared from blood and buccal swabs.

Internal testing demonstrated 100% concordance between SNP genotype calls obtained from crude lysates and purified genomic DNA using selected 2-SNP multiplex assay configurations, confirming reliable allelic discrimination without DNA purification.

Accurate SNP genotyping from crude lysates with improved performance versus alternative master mixes

In internal evaluations using TaqMan™ SNP Genotyping Assays and crude blood lysates, TaqPath™ ProAmp™ Master Mix demonstrated improved SNP genotype call accuracy and clearer allelic discrimination compared to selected alternative qPCR master mixes. The formulation produced tight genotype cluster separation and consistent SNP locus calls across replicates, supporting confident genotyping performance even in the presence of inhibitors commonly found in biological samples.

High-accuracy copy number variation (CNV) analysis

In addition to SNP genotyping, TaqPath™ ProAmp™ Master Mix supports accurate copy number variation (CNV) analysis when used with purified genomic DNA. Crude lysate sample inputs are not recommended for CNV analysis.

The formulation enables reliable copy number determination across multiple gene targets, including CYP2D6 intron 2 and CYP2D6 intron 6, with accurate quantification in samples containing one to four copies. Internal comparisons demonstrated improved copy number precision and reproducibility compared to selected alternative qPCR master mixes when purified genomic DNA was used as the input.

Additional PCR master mixes that can be used as well, include the TaqMan Universal PCR Master Mix, No AmpErase, TaqMan Universal PCR Master Mix, TaqMan Universal Master Mix II, TaqMan genotyping Master mix, and GTXpress Master Mix. The TaqMan SNP Genotyping Assays can be used on all the real-time PCR instruments from Applied Biosystems, including 7000, 7300, 7500, 7500 Fast, 7700, StepOne, StepOnePlus, 7900HT, ViiA7, and QuantStudio systems.

What is the passive reference dye in the TaqPath ProAmp Master Mix?

The amplification plot shows a high level of noise with TaqPath ProAmp Master Mix (Cat. No. A30865). What can cause this?

This could be caused by selecting an incorrect dye as a passive reference. The TaqPath ProAmp Master Mix contains ROX as a passive reference dye. It needs to be confirmed that ROX has been selected rather than MUSTANG PURPLE, which is present in the TaqPath ProAmp Multiplex Master Mix.

Why am I getting unexpected results for genotyping experiments using crude lysates with the TaqPath ProAmp Master Mix (Cat. No. A30865)?

The assay may not be compatible with a crude lysate. We recommend that you use purified genomic DNA of high quality.
