PureLink™ HiPure BAC Buffer Kit (Invitrogen™)

The PureLink® HiPure BAC Buffer Kit provides additional buffers and reagents for performing BAC (Bacterial Artificial Chromosome) DNA isolation using the PureLink® HiPure Plasmid Kits. The PureLink® HiPure Plasmid Kits utilize a proprietary anion-exchange resin which allows you to purify high-quality BAC DNA from E. coli cultures. BAC DNA requires the use of large bacterial culture volumes to obtain a reasonable DNA yield. The additional buffers and reagents needed for working with larger bacterial cultures are provided in this Buffer Kit. From a 100 ml culture, you can expect to purify ~40 µg of BAC DNA. The PureLink® HiPure BAC Buffer Kit provides reagents sufficient for five BAC Maxipreps, or 25 BAC Midipreps, or 100 BAC Minipreps.

MagMAX™ Microbiome Lysis Solution (Applied Biosystems™)

PrepSEQ™ 1-2-3 Nucleic Acid Extraction Kit (Applied Biosystems™)

The PrepSEQ® 1-2-3 Nucleic Acid Extraction Kit uses magnetic particle-based separation
technology to extract DNA from Mycoplasma cells or Mouse Minute Virus
(MMV) isolated from a variety of starting material, such as infected cell cultures
or Mycoplasma liquid cultures.

Using this kit, you prepare lysates of samples before you extract the target DNA.
For samples that contain Mycoplasma, the lysates contain Mycoplasma DNA

MagMAX™ Microbiome Ultra Nucleic Acid Isolation Kit, with bead tubes (Applied Biosystems™)

Stool and soil are often the sample types of choice for scientists in the microbiome field. However, these samples also happen to be some of the most challenging to extract RNA and DNA from, until now. The MagMAX Microbiome Ultra Nucleic Acid Isolation Kit enables efficient, high-throughput nucleic acid extraction from stool and soil. The kit utilizes MagMAX magnetic-bead technology, ensuring reproducible recovery of high-quality nucleic acid compatible with a broad range of applications, including microarrays, real-time PCR, and next-generation sequencing.

Maximize sample input and nucleic acid recovery in minimal time
Up to 100 mg of stool can be processed per well in a KingFisher 96-deep well plate. When the extraction process is performed using a KingFisher Flex system, 96 samples can processed in ~60 minutes; when using a KingFisher Duo Prime system 12 samples can be processed in ~50 minutes. When the protocol is completed, pure RNA and DNA is concentrated in 100 µL of elution buffer.

Two bead beating formats available
High-throughput processing of difficult samples such as stool is possible with 96-deep well plates containing zirconia beads combined with optimized MagMAX Microbiome reagents (Cat. No. A42357). If processing 96 samples at a time is not needed then the same beads are available in tube format for lower-throughput processing (this page). Once the bead beating step is complete, the lysate can then be transferred into a KingFisher 96-deep well plate and processed on a KingFisher Flex or KingFisher Duo Prime system.

Benefits of MagMAX magnetic bead–based purification
Magnetic beads offer many benefits compared to other technologies for isolating nucleic acid. Beads bind the DNA more efficiently than glass-fiber filters, resulting in higher and more consistent yields. Additionally, because filters and vacuum manifolds are not used, there is no risk of filter clogging due to cellular particulates in samples. This clogging issue is of particular concern with stool samples that are commonly used for microbiome research.

The Dynabeads MyOne Silane contained in the MagMAX Microbiome Ultra Nucleic Acid Isolation Kit have an optimized silica-like surface chemistry with high specific surface area that allows efficient kinetics and high sensitivity in nucleic acid capture. These aspects make Dynabeads MyOne Silane ideal for the recovery RNA and DNA. Once captured, these nucleic acids can then be eluted in of 50-100 µL of elution buffer for use in downstream applications.

PrepMan™ Ultra Sample Preparation Reagent (Applied Biosystems™)

The PrepMan® Ultra Sample Preparation Reagent was developed for the rapid preparation of DNA template from Gram-negative food-borne pathogens for use in PCR amplification reactions. These samples often have high lipid content that can inhibit PCR amplification of the template. Using a simple boil and spin protocol, PrepMan®Ultra Reagent efficiently inactivates PCR inhibitors, significantly reducing the need to repeat the template preparation step.

PrepMan® Ultra reagent has been used to prepare PCR-ready template from a wide variety of different sources, including bacteria, yeast, filamentous fungi, both from a plate or from liquid culture, mammalian tissue smears, human cells (buccal swab), and mammalian whole blood. The resulting template has been used amplified in allelic discrimination assays, genetically modified organism (GMO) detection and quantification, food pathogen detection, microbial identification, and bacterial strain typing.

Plant RNA Reagent is a single-component solution optimized for the isolation of high yields of high-quality total RNA from a variety of plant tissues, especially those rich in polyphenolics (e.g., conifer needles) or starch (e.g., potato tuber or seeds). Features of the Plant RNA Reagent:

Unlocking the information contained in FFPE samples is essential to cancer research. Common nucleic acid isolation methods require you to choose which nucleic acid to recover from a given sample, with loss of the other nucleic acid (and any information that may have resulted from its analysis). Alternatively, the DNA and RNA are co-purified, or the sample is split in half so that each can be purified.

More information from less sample input
The MagMAX FFPE DNA/RNA Ultra Kit protocol addresses these issues by first isolating DNA from the FFPE sample and then recovering the RNA from the DNA-depleted supernatant. The nucleic acids are prepared as separate eluates and are then ready for downstream analysis. This allows for a fuller analysis of precious samples, including investigation of important biomarkers, such as hotspot mutations, CNVs, gene fusions, and indels.

The magnetic bead–based purification format of the kit allows for easy scaling of the number of samples processed either manually with a magnetic stand or with a magnetic particle processor such as the KingFisher™ Duo Prime or KingFisher™ Flex processor.

The first step in attaining this valuable information is efficient nucleic acid isolation that specifically recovers the circulating nucleic acid species that contains information related to the disease state. The importance of cell-free DNA (cfDNA) is becoming established, but it may not tell the whole story. The difference is the inclusion of all cfRNA species in the eluate, allowing you to increase the amount of information available from a single cell-free sample. TRIzol™ LS Reagent (Invitrogen™)

TRIzol® LS Reagent is a complete, ready-to-use reagent optimized for the isolation of high-quality total RNA, or the simultaneous isolation of RNA, DNA, and protein from a variety of liquid samples. This monophasic solution of phenol and guanidine isothiocyanate is designed to isolate separate fractions of RNA, DNA, and proteins from liquid samples of human, animal, plant, yeast, bacterial, and viral origin, typically within one hour. Key features of TRIzol® LS Reagent:

• Formulated for use with liquid samples such as serum and virus preparations
• Facilitates recovery of RNA, DNA, and protein from a single liquid sample
• Offers excellent lysis capability, even with difficult biological fluids

Reliably purify RNA from multiple sample sources
TRIzol® LS Reagent is designed for processing a variety of liquid samples of up to 0.25 mL in volume. TRIzol® LS Reagent differs from the standard TRIzol® Reagent in concentration, which permits larger samples to be processed. Just as with the standard TRIzol® Reagent, the integrity of resulting RNA preparations is maintained by the highly effective inhibition of RNase activity during sample homogenization. The simplicity of the TRIzol® LS Reagent method allows simultaneous processing of a large number of samples. The entire procedure can be completed in 1 hour. Total RNA isolated by TRIzol® LS Reagent is free of protein and DNA contamination.

Formulated to serve multiple isolations
TRIzol® LS Reagent allows you to perform sequential precipitation of RNA, DNA, and proteins from a single sample. After homogenizing the sample with TRIzol® LS Reagent, chloroform is added, and the homogenate is allowed to separate into a clear upper aqueous layer (containing RNA), an interface, and a red lower organic layer (containing the DNA and proteins). RNA is precipitated from the aqueous layer with isopropanol. DNA is precipitated from the aqueous/organic interface with ethanol. Protein is precipitated from the phenol-ethanol layer by isopropanol precipitation. The precipitated RNA, DNA, or protein is washed to remove impurities, and then resuspended for use in downstream applications.

Isolated RNA can be used in real-time quantitative PCR (qPCR), northern blot analysis, dot blot hybridization, poly-(A)+ selection, In vitro translation, RNase protection assays, and molecular cloning. Efficient Isolation of Genomic DNA from Whole Blood
DNAzol® BD Reagent is specifically formulated for the isolation of genomic DNA from whole blood. DNAzol® BD Reagent procedure is based on the use of a novel guanidine-detergent lysing solution that hydrolyzes RNA and allows the selective precipitation of DNA from the lysate. 1 ml of DNAzol® Reagent can be used to isolate genomic DNA from 0.5 ml of whole blood to yield 10-20 µg DNA. In addition to the isolation of genomic DNA, DNAzol® BD Reagent can also be used for the isolation of apoptotic fragments from whole blood and viral DNA from serum.

Rapid Isolation of Genomic DNA
The DNAzol® Reagent combines reliability, efficiency and simplicity in its isolation protocol. In the procedure, blood samples are mixed with DNAzol® Reagent and DNA is precipitated from the resulting lysate with isopropanol. The DNA pellet is then washed successively with DNAzol® Reagent followed by ethanol, and then solubilized. The entire procedure can be completed in about 30 min.

Isolated DNA can be Used for a Number of Downstream Applications:
Genomic DNA extracted using the DNAzol® procedure is suitable for a variety of applications, including Southern blotting, cloning, PCR, restriction endonuclease digestion, and dot blot hybridization.

Max Bacterial Enhancement Reagent (Invitrogen™)

The Max Bacterial Enhancement Reagent is designed for use with TRIzol® Reagent to improve the isolation of intact total RNA up to 3-fold from Gram-positive and Gram-negative bacteria. The Max Bacterial Enhancement Reagent is a ready-to-use solution composed of chelating agents, detergent, and a buffer, and is used as an efficient pre-treatment buffer for bacterial cells prior to RNA isolation with TRIzol® Reagent. TRIzol™ Reagent (Invitrogen™)

TRIzol® Reagent is a complete, ready-to-use reagent for the isolation of high-quality total RNA or the simultaneous isolation of RNA, DNA, and protein from a variety of biological samples. This monophasic solution of phenol and guanidine isothiocyanate is designed to isolate separate fractions of RNA, DNA, and proteins from cell and tissue samples of human, animal, plant, yeast, or bacterial origin, within one hour.

Reliably purify RNA from multiple sample volumes and sources
TRIzol® Reagent performs well with small quantities of tissue (50–100 mg) and cells (5 × 106), as well as with large quantities of tissue (≥1 g) and cells (>107), and comes with prototcols for purification from samples of human, animal, plant, or bacterial origin. TRIzol® Reagent maintains the integrity of the RNA due to highly effective inhibition of RNase activity while disrupting cells and dissolving cell components during sample homogenization. Formulated for isolation of multiple molecular targets
TRIzol® Reagent allows you to perform sequential precipitation of RNA, DNA, and proteins from a single sample. After homogenizing the sample with TRIzol® Reagent, chloroform is added, and the homogenate is allowed to separate into a clear upper aqueous layer (containing RNA), and interphase and red lower organic layers (containing the DNA and proteins). RNA is precipitated from the aqueous layer with isopropanol. DNA is precipitated from the interphase/organic layer with ethanol. Protein is precipitated from the phenol-ethanol supernatant by isopropanol precipitation. The precipitated RNA, DNA, or protein is washed to remove impurities, and then resuspended for use in downstream applications.

Stool and soil are often the sample types of choice for scientists in the microbiome field. However, these samples also happen to be some of the most challenging to extract RNA and DNA from, until now. The MagMAX Microbiome Ultra Nucleic Acid Isolation Kit enables efficient, high-throughput nucleic acid extraction from stool and soil. The kit utilizes MagMAX magnetic-bead technology, ensuring reproducible recovery of high-quality nucleic acid compatible with a broad range of applications, including microarrays, real-time PCR, and next-generation sequencing.

Maximize sample input and nucleic acid recovery in minimal time
Up to 100 mg of stool can be processed per well in a KingFisher 96-deep well plate. When the extraction process is performed using a KingFisher Flex system, 96 samples can processed in ~60 minutes; when using a KingFisher Duo Prime system 12 samples can be processed in ~50 minutes. When the protocol is completed, pure RNA and DNA is concentrated in 100 µL of elution buffer.

Two bead beating formats available
High-throughput processing of difficult samples such as stool is possible with 96-deep well plates containing zirconia beads combined with optimized MagMAX Microbiome reagents (this page). If processing 96 samples at a time is not needed then the same beads are available in tube format for lower-throughput processing (Cat. No. A42358). Once the bead beating step is complete, the lysate can then be transferred into a KingFisher 96-deep well plate and processed on a KingFisher Flex or KingFisher Duo Prime system.

Benefits of MagMAX magnetic bead–based purification
Magnetic beads offer many benefits compared to other technologies for isolating nucleic acid. Beads bind the DNA more efficiently than glass-fiber filters, resulting in higher and more consistent yields. Additionally, because filters and vacuum manifolds are not used, there is no risk of filter clogging due to cellular particulates in samples. This clogging issue is of particular concern with stool samples that are commonly used for microbiome research.

The Dynabeads MyOne Silane contained in the MagMAX Microbiome Ultra Nucleic Acid Isolation Kit have an optimized silica-like surface chemistry with high specific surface area that allows efficient kinetics and high sensitivity in nucleic acid capture. These aspects make Dynabeads MyOne Silane ideal for the recovery RNA and DNA. Plant DNAzol™ Reagent (Invitrogen™)

RNA Hydrolysis for Efficient Isolation of Genomic DNA from a Variety of Sample Sources
Plant DNAzol® Reagent can be used for the efficient isolation of genomic DNA from a variety of plant tissues such as leaf, seed stem, root, and callus. The Plant DNAzol® procedure is based on the use of a novel guanidine-detergent lysing solution that hydrolyzes RNA and allows the selective precipitation of DNA from the lysate.

Isolate Genomic Plant DNA in About an Hour
In the Plant DNAzol® procedure, plant samples are pulverized in liquid nitrogen or homogenized, and genomic DNA is extracted from the homogenate with the Plant DNAzol® Reagent. Following extraction, plant debris is removed by centrifugation and DNA is precipitated from the supernatant with ethanol, and solubilized with TE buffer (pH 8.0). The entire procedure can be completed in approximately 60-70 minutes.

Comparable Yield in Less Time and with Fewer Reagents
Unlike traditional methods for plant DNA extraction (e.g., CTAB), Plant DNAzol® is quicker, does not require RNase A to remove RNA from genomic DNA preparations, and in the majority of tissues, does not require phenol. Furthermore, use of Plant DNAzol® generates yields from plant tissue that are comparable with the traditional CTAB method.

Efficient isolation of genomic DNA from a variety of sample types
The DNAzol® Reagent procedure uses a novel guanidine-detergent lysing solution that permits selective precipitation of DNA from cell lysate. 1 mL of DNAzol® Reagent can be used to isolate genomic DNA from 1–3 x 107 cells, from 0.1 mL of whole blood, or from 25–50 mg tissue.

Rapid isolation and high recovery of genomic DNA
The DNAzol® Reagent combines reliability, efficiency, and simplicity in its DNA isolation protocol. During isolation, a biological sample is lysed (or homogenized) in DNAzol® Reagent, and the genomic DNA is then precipitated from the lysate with ethanol. Following an ethanol wash, DNA may be solubilized in either water or 8 mM NaOH. The entire procedure can be completed in 10–30 min with DNA recovery of 70–100%.

Isolated DNA can be used for a number of downstream applications
Genomic DNA extracted using the DNAzol® procedure is suitable for a variety of applications, including Southern blotting, cloning, PCR, restriction endonuclease digestion, and dot blot hybridization.

TRIzol™ LS Reagent and Phasemaker™ Tubes Complete System (Invitrogen™)

This system includes both TRIzol™ LS Reagent and Invitrogen™ Phasemaker™ Tubes.

TRIzol LS Reagent is a complete, ready-to-use reagent for the isolation of high-quality total RNA from a variety of liquid biological samples such as serum and virus preparations.

Phasemaker Tubes contain a thick liquid polymer that separates and completely isolates the upper aqueous phase of the TRIzol Reagent mix from the organic phase underneath, greatly simplifying removal of the upper phase containing the RNA. This TRIzol LS Reagent and Phasemaker Tubes Complete System is for the extraction of RNA, not DNA or protein. It will accommodate approximately 0.25 mL of sample.

Using TRI Reagent® solution
TRI Reagent® starting material can be either fresh or frozen tissue, or cell samples of almost any size—the protocol is easily scalable. This RNA isolation method is well-recognized and referenced in numerous publications, a testament to its reliability.

How it works
TRI Reagent® combines phenol and guanidine thiocyanate in a monophase solution to facilitate the immediate inhibition of RNase activity. Biological samples are homogenized or lysed in TRI Reagent®; the subsequent addition of bromochloropropane or chloroform results in the separation of the homogenate into aqueous and organic phases. RNA partitions to the aqueous phase, DNA to the interphase, and proteins to the organic phase. The RNA can then be precipitated from the aqueous phase with the addition of isopropanol. The entire protocol can be completed in approximately 1 hour.

Applications
The isolated RNA is suitable for any downstream application, including RT-PCR, amplification for array analysis, hybridization assays, or in vitro translation. PCR, Southern blotting, and cloning can be performed using DNA isolated with TRI Reagent®. Isolated proteins can be used in SDS-PAGE and western blotting.

Agarase (0.5 U/µL) (Thermo Scientific™)

Thermo Scientific Agarase is an enzyme that specifically digests the agarose polysaccharide core into neoagaro-oligosaccharides. Agarase allows for gentle yet efficient recovery of DNA or RNA fragments from low melting point agarose. The recovered nucleic acids can be directly used for amplification, cloning, sequencing, etc.
