Magnetic Bead Purification Module (Ion Torrent™)

The Magnetic Bead Purification Module is a cleanup kit used in the construction of RNA libraries for sequencing on the Ion Torrent PGM™sequencer. This module is included in the Ion Total RNA-Seq Kit v2, but may also be purchased separately if additional modules are needed.

For small RNA library construction using the Ion Total RNA-Seq Kit v2, the module is used for cleanup after cDNA synthesis, PCR amplification, and for the small RNA enrichment steps. This magnetic bead-based cDNA cleanup step replaces the gel size selection step in the previous version of the kit. For whole transcriptome library construction using the Ion Total RNA-Seq Kit v2, the module is used for cleanup after the fragmentation, cDNA, and PCR amplification steps.

This module is not for use alone or in conjuction with any kits other than the Ion Total RNA-Seq Kit v2.

GLOBINclear™ Kit, human, for globin mRNA depletion (Invitrogen™)

The GLOBINclear™-Human Kit uses a novel, non-enzymatic technology that rapidly depletes >95% of the alpha and beta globin mRNA from total RNA preparations derived from whole blood. Advantages of the GLOBINclear™-Human Kit:

• Removes >95% of unwanted globin mRNA from whole blood total RNA
• Detects up to 50% more genes—analyze previously undetected genes
• Achieves greater representation of the genome, low 3'/5' ratios
• Avoids RNase H treatments that can degrade mRNA and alter expression profiles

Using whole blood total RNA samples
It is widely known that expression array data generated from whole blood total RNA samples have reduced detection sensitivity compared to data from fractionated blood samples. Examination of whole blood total RNA reveals a dominant band in the 600–700 base region. This band represents globin mRNA, which is expressed at high levels in red blood cells (RBCs) and reticulocytes (RBC precursors). Up to 70% of the mRNA (by mass) in whole blood total RNA are globin transcripts. Array analysis using total RNA containing a high percentage of globin mRNA has been shown to decrease present calls, decrease call concordance, and increase signal variation.

Using the GLOBINclear Kit
The GLOBINclear™ kit uses a novel hybridization technology that takes advantage of the strength of biotin/streptavidin binding, the specificity of nucleic acid hybridization, and the convenience of magnetic separations. There are no harsh RNase H enzymatic treatments that may compromise the expression profile by degrading mRNAs other than globin mRNA. The resulting mRNA is a superior template for synthesizing labeled cDNA for array analysis and is ideal for quantitative RT-PCR. The enrichment delivers a significant increase in Percent Present calls, decreased sample-to-sample variability, and low 3'/5' ratios.

Accessory product
The kit requires the use of a magnetic stand. The DynaMag-2 Magnetic Stand (Cat. No. 12321D) is recommended.

GLOBINclear™ Kit, mouse/rat, for globin mRNA depletion (Invitrogen™)

The Ambion® GLOBINclear™-Mouse/Rat Kit employs a novel, non-enzymatic technology that rapidly depletes >95% of the alpha and beta globin mRNA from total RNA preparations derived from whole blood. The kit includes sufficient reagents for 20 reactions.

GeneJET Genomic DNA Purification Kit (Thermo Scientific™)

Thermo Scientific GeneJET Genomic DNA Purification Kit is designed for rapid and efficient purification of high quality genomic DNA from various mammalian cell culture and tissue samples, whole blood, bacteria and yeast.

ChargeSwitch® gDNA 3-10 ml Blood Kit facilitates purification of up to 300 µg of gDNA from 3 – 10 ml of blood sample. First, cells are lysed, and crude DNA is captured on magnetic beads, leaving most of the cell debris and protein behind in solution. The sensitivity of viral RNA detection was compared using RNA isolated with Applied Biosystems® MagMAX™ protocol or the current National Veterinary Services Laboratories (NVSL) validated viral testing protocol. Even at one-tenth the sample input, viral RNA isolated using the MagMAX™ kit could be detected at equal or greater levels than RNA isolated using the NVSL protocol and recommended competitor's kit (see data). Accessory Products:
Carrier RNA (SKU#4382878), Lysis/Binding Solution Concentrate (SKU#AM8500), Wash Solution 1 Concentrate (SKU#AM8504), and Wash Solution 2 Concentrate (SKU#AM8640) are components of the MagMAX™ Viral RNA Isolation Kits that may also be purchased separately. A 96-well magnetic ring stand is required to use this kit. BigDye XTerminator™ Purification Kit (Applied Biosystems™)

The BigDye XTerminator® Purification Kit is a fast, simple purification method for DNA sequencing reactions that removes unincorporated BigDye® terminators and salts. No more dye blobs! Cleanup is complete in under 40 minutes and requires less than 10 minutes of labor.

Simple Purification Process
Traditional purification methods, such as ethanol precipitation, require the addition of multiple reagents along with decanting and centrifuging steps. The BigDye XTerminator® Purification Kit requires the addition of only two reagents which can be added sequentially or premixed:

• XTerminator™ Solution – Scavenges unincorporated dye terminators and free salts from the post-sequencing reaction.
• SAM™ Solution – Enhances the performance of the XTerminator™ Solution and stabilizes the post-purification reactions.

The protocol is very simple (see figure 1):
1. Perform cycle sequencing with BigDye® terminators.
2. After cycle sequencing, centrifuge the reaction plate briefly, and then pipette the correct volume of SAM™ Solution into each plate well.
3. Pipette the correct volume of XTerminator™ Solution into each well.
4. Vortex the XTerminator™ Solution bulk container briefly.
5. Using a wide-bore pipette tip (recommended wide-bore tips), pipette the correct volume of liquid into each plate well
6. Seal the plate using a heat seal or Clear Adhesive Film (P⁄N 4306311). Vortex for 30 minutes (recommended 96-well microplate vortexers and 384-well microplage vortexers), then centrifuge the reaction plate briefly.
7. Place the reaction plate in the Applied Biosystems® DNA analyzer. Select run module and run plate.

Excellent Long Fragment Recovery
You won’t sacrifice sequence length when you use the BigDye XTerminator® Purification Kit. Figure 2 shows data from the DNA Technology Unit, Plant Biotechnology Institute (NRC-PBI) Saskatoon, Canada. The Q20 base read=1044 bp.

Improved Short Fragment Recovery
Use the BigDye XTerminator® Purification Kit to obtain higher quality data. Figure 3 shows a comparison between the BigDye XTerminator® Purification Kit and ethanol precipitation-based purification performed at the DNA Technology Unit, Plant Biotechnology Institute (NRC-PBI) Saskatoon, Canada. The BigDye XTerminator® Purification Kit results in superior short fragment recovery. Ethanol purification produces sequence data marred by dye blobs.

Increased Stability
Sealed reaction plates are stable for 48 hours at room temperature or 10 days at 4°C You can re-run the same sample in case of a power interruption, computer malfunction, etc. without having to repeat the experiment. This increases your flexibility when loading a reaction plate on a CE instrument.

PureLink™ PCR Micro Kit (Invitrogen™)

PureLink® PCR Micro Kits are ideal for purifying and concentrating DNA from low-yielding PCR or restriction digestion reactions. These highly purified DNA fragments and amplicons provide excellent results in downstream applications such as DNA sequencing, restriction digestion, cloning, PCR, and labeling. PureLink® PCR Micro Kits provide a simple and rapid method for purifying and concentrating DNA fragments ranging in size from 100 bp-12 Kb. The unique micro-nozzle design allows up to 95% recovery of DNA fragments with as little as a 5 µl elution volume. With less than a 10% coefficient of variance in the elution volume you can be sure that no ethanol is carried over from the wash steps giving you the best chance of success in downstream applications. Removal of primers, dNTPs, enzymes, and salts exceeds 98.5%. This kit can also efficiently remove unincorporated dye-labeled nucleotides from a cDNA labeling reaction.

PureLink™ HiPure Plasmid Filter Midiprep Kit (Invitrogen™)

The PureLink® HiPure Plasmid Filter Midiprep Kit is designed to isolate plasmid DNA of the highest purity from 25 to 100 mL of an overnight bacterial culture. The PureLink® HiPure Plasmid Filter Kits include HiPure Filter Columns, which combine filtration for clarification of the bacterial lysate with anion-exchange resin purification of plasmid DNA, in a single unit. The resulting plasmid DNA is of a quality equivalent to that obtained by purification with two passes through cesium chloride gradients—the most rigorous method for DNA purification. Purify high-quality DNA in less than two hours for transfections and other applications with no need for additional steps to remove contaminants like RNA, proteins, or endotoxins. Additionally, the elimination of phenol, chloroform, ethidium bromide, and cesium chloride from the protocol minimizes exposure to, and disposal of hazardous materials. How it works
The addition of a HiPure Filter Column to the PureLink® HiPure Plasmid Kits provides rapid clearing of the bacterial lysate without the need for centrifugation (see figure). The lysate filtration cartridge is integrated into the DNA-binding column for a combined step of lysate clarification and plasmid DNA binding directly to the anion-exchange resin. A single column wash removes impurities such as RNA, proteins, metabolites, and other low molecular weight molecules; the ultrapure plasmid DNA is then eluted with a high-salt buffer. The DNA is then desalted and concentrated with an isopropanol precipitation step, then collected by centrifugation. The entire protocol can be completed in about two hours.

GeneCatcher™ gDNA Automated Blood Kit (Invitrogen™)

The GeneCatcher™ gDNA Blood Kits allow rapid and efficient extraction of genomic DNA (gDNA) from human blood, including archived or poorly stored blood samples. Genomic DNA is extracted from blood samples using the cost-effective, user-friendly magnetic bead based GeneCatcher™ Technology without the use of centrifugation (Figures 1,2).

High purity DNA for downstream processing DNA purified using GeneCatcher™ Technology provides a purity suited to highly reliable downstream processing. The MicroSEQ ID Ultra Sequencing Clean-up 8-Strips Kit can be used downstream of the following sequencing kits:

• MicroSEQ™ D2 rDNA Fungal Sequencing Kit

The kit consists of twelve 8-well strips and a 96-well receiver plate to accommodate 96 sequencing samples. It is ideal for low- to medium-throughput microbial-identification workflows. The end products can be used directly for sequencing on any Applied Biosystems™ genetic analyzers.
