MicroSEQ™ ID Purification Combo Kit v2.0, with clean-up plates   (Applied Biosystems™)

The MicroSEQ ID Purification Combo Kit v2.0 includes reagents for post-PCR and post-sequencing clean-up in the MicroSEQ ID microbial identification workflow. This version contains one tube of ExoSAP-IT Express Reagent for post-PCR clean-up and two 96- well MicroSEQ ID Ultra Sequencing Clean-up Plates for post-sequencing clean-up.

ExoSAP-IT Express Reagent removes unincorporated dNTPs and primers from the post-amplification PCR mix in 5 minutes compared to 30 minutes with the original ExoSAP-IT Reagent while producing equivalent results. The MicroSEQ ID Ultra Sequencing Clean-up kit in 96-well plate or 8-strips format provides a convenient and simple way to remove dye terminators, dNTPs, salts, and residual primers from cycle sequencing reactions. The end products can be used directly for sequencing on any Applied Biosystems genetic analyzer.

Comparability studies demonstrated equivalent results between the original ExoSAP-IT Reagent and the improved ExoSAP-IT Express Reagent coupled with the MicroSEQ ID Ultra Sequencing Clean-Up kit in the MicroSEQ ID workflow (see figure below). Both ExoSAP-IT and ExoSAP-IT Express enzyme-treated PCR samples produced very similar sequencing results and the correct identification result.

BigDye XTerminator™ Purification Kit (Applied Biosystems™)

The BigDye XTerminator® Purification Kit is a fast, simple purification method for DNA sequencing reactions that removes unincorporated BigDye® terminators and salts. No more dye blobs! Cleanup is complete in under 40 minutes and requires less than 10 minutes of labor.

Simple Purification Process
Traditional purification methods, such as ethanol precipitation, require the addition of multiple reagents along with decanting and centrifuging steps. The BigDye XTerminator® Purification Kit requires the addition of only two reagents which can be added sequentially or premixed:

• XTerminator™ Solution – Scavenges unincorporated dye terminators and free salts from the post-sequencing reaction.
• SAM™ Solution – Enhances the performance of the XTerminator™ Solution and stabilizes the post-purification reactions.

The protocol is very simple (see figure 1):
1. Perform cycle sequencing with BigDye® terminators.
2. After cycle sequencing, centrifuge the reaction plate briefly, and then pipette the correct volume of SAM™ Solution into each plate well.
3. Pipette the correct volume of XTerminator™ Solution into each well.
4. Vortex the XTerminator™ Solution bulk container briefly.
5. Using a wide-bore pipette tip (recommended wide-bore tips), pipette the correct volume of liquid into each plate well
6. Seal the plate using a heat seal or Clear Adhesive Film (P⁄N 4306311). Vortex for 30 minutes (recommended 96-well microplate vortexers and 384-well microplage vortexers), then centrifuge the reaction plate briefly.
7. Place the reaction plate in the Applied Biosystems® DNA analyzer. Select run module and run plate.

Excellent Long Fragment Recovery
You won’t sacrifice sequence length when you use the BigDye XTerminator® Purification Kit. Figure 2 shows data from the DNA Technology Unit, Plant Biotechnology Institute (NRC-PBI) Saskatoon, Canada. The Q20 base read=1044 bp.

Improved Short Fragment Recovery
Use the BigDye XTerminator® Purification Kit to obtain higher quality data. Figure 3 shows a comparison between the BigDye XTerminator® Purification Kit and ethanol precipitation-based purification performed at the DNA Technology Unit, Plant Biotechnology Institute (NRC-PBI) Saskatoon, Canada. The BigDye XTerminator® Purification Kit results in superior short fragment recovery. Ethanol purification produces sequence data marred by dye blobs.

Increased Stability
Sealed reaction plates are stable for 48 hours at room temperature or 10 days at 4°C You can re-run the same sample in case of a power interruption, computer malfunction, etc. without having to repeat the experiment. This increases your flexibility when loading a reaction plate on a CE instrument.

Run Modules Available
Applied Biosystems provides download-able run modules for use with the BigDye XTerminator® Purification Kit and Data Collection Software. These modules are designed for the 3100, 3100–Avant (with Data Collection v2.0 or above), 3130⁄3130xl, and 3730⁄3730xl Analyzers. Ion AmpliSeq™ Direct FFPE DNA Kit (Ion Torrent™)

The Ion AmpliSeq™ Direct FFPE DNA Kit enables the preparation of DNA from formalin-fixed, paraffin-embedded (FFPE) tissues for library construction using the Ion AmpliSeq protocol, without the need for deparaffinization or DNA purification. This kit is suitable for FFPE tissue sections up to 10 µm thick.

Features of the Ion AmpliSeq Direct FFPE DNA Kit include:

Extraction of DNA from samples with limited DNA amount
Archived tissue samples can provide clinically relevant information, but it can be difficult to isolate the small amount of nucleic acid they contain. Deparaffinization of FFPE tissue sections and purification of the DNA in these samples can be a complicated, multi-step procedure requiring considerable hands-on time, and the associated sample-loss makes it an unsuitable approach for processing FFPE DNA samples with limited DNA amounts.

A simpler and faster method
The Ion AmpliSeq Direct FFPE DNA Kit provides a user-friendly protocol that eliminates the need for deparaffinization of FFPE tissue sections and purification of the DNA. From an FFPE section mounted on a glass slide, the area of interest is removed using Transfer Solution and pipetted into a PCR tube or 96-well plate. After the addition of Direct Reagent, the sample is incubated at 65°C for 15 minutes. The FFPE DNA is now ready for the Ion AmpliSeq™ Library Preparation protocol. The prepared FFPE DNA can be quantified using the Qubit™ HS DNA Quantitation Kit, if necessary. The simplicity of this protocol eliminates the need for complicated deparaffinization and DNA extraction procedures, and libraries can be prepared either manually or with the automated Ion Chef™ System.

GeneJET NGS Cleanup Kit (Thermo Scientific™)

Thermo Scientific GeneJET NGS Cleanup Kit provides protocols optimized specially for fast DNA fragment cleanup or adapter removal procedures. The clean up protocol results in higher than 70% recovery of DNA fragments larger than 150 bp and more than 97% removal of adapters. Adapter removal protocol results in more than 70% recovery of DNA fragments larger than 200 bp and more than 99% removal of adapters. The entire procedure takes 5 minutes for DNA fragment library cleanup from enzymatic reaction mixtures and 7 minutes for adapter removal protocol. Spin columns technology in combination with unique binding buffer allows to get the reproducible yields of DNA fragments in the wide starting material range (5 ng - 1 µg of DNA fragments).

The GeneJET NGS Cleanup Kit is compatible with Illumina™, Life Technologies library preparation workflows.

Ion AmpliSeq™ Dynabeads™ Cleanup Module (Ion Torrent™)

The Ion AmpliSeq™ Dynabeads® Cleanup Module is a magnetic bead-based purification kit used in the construction of RNA libraries for sequencing on the Ion Personal Genome Machine® (PGM™) or Ion Proton™ sequencer. This module is included in the Ion AmpliSeq™ RNA Library Kit, but may be purchased separately if additional modules are needed.

For RNA library construction using the Ion AmpliSeq™ RNA Library Kit, the module is used for cleanup after the cDNA synthesis and PCR amplification steps. The module employs Dynabeads® magnetic beads for DNA adsorption and separation, rather than traditional filter columns, for quick and easy processing and simplified automation.

This module is not for use alone or with any kits other than the Ion AmpliSeq™ RNA Library Kit.
