Each gene is assayed with three unique probes selected for their specificity and uniqueness, as well as their performance across empirical data. By selecting the genes associated with the GO (Gene Ontology) Consortium, the nomenclature and annotation provide a reliable source of material for functional assessment of the gene expression changes that have occurred. Cell line authentication using short tandem repeat (STR) analysis kits can be used both for human sample authentication (HSA) and mixed sample analysis (MSA). In HSA, there is a need to verify the DNA profile of the sample to check for sample cross-contamination or sample mix-up, or to perform a quality check. For MSA there is a need to deconvolute the presence of multiple contributors in a sample (chimerism) through identification of multiple DNA genotypes in the sample.

The Thermo Scientific Pierce Cell Surface Protein Biotinylation and Isolation Kit enables the selective biotinylation, solubilization, and enrichment of plasma membrane proteins.

This easy-to-use kit provides all of the necessary components and procedure for optimal labeling and subsequent isolation of cell surface proteins. Buffers are supplied pre-formulated to produce consistent results. Mammalian cells are first labeled with EZ-Link Sulfo-NHS-SS-Biotin, a thiol-cleavable amine-reactive biotinylation reagent. Cells are subsequently lysed and the labeled proteins are captured with NeutrAvidin Agarose. Dithiothreitol (DTT) is used in the elution to reduce the disulfide bonds in the biotin label, resulting in the release of the bound proteins without the biotin label. This kit contains sufficient reagents for eight experiments, consisting of two 85-95% confluent 15-cm dishes or four 75-cm2 flasks.

Cell surface proteins represent a key subset of cellular proteins and play major roles in signal transduction, cell adhesion, and ion transport. These proteins are challenging to efficiently extract and isolate due to their multiple membrane-spanning domains. Often, the harsh detergents and conditions necessary for efficient extraction result in denaturation and contamination of plasma membrane proteins after isolation. As an alternative, this kit utilizes a membrane-impermeable, amine-reactive, sulfo-NHS-SS-biotin to efficiently label cell surface proteins with accessible lysines. The lysis, capture, wash, and elution conditions have been optimized for efficient enrichment and isolation while minimizing contamination of intracellular proteins.

The protocol has been optimized for use with diverse mammalian cell lines, including adherent and suspension cells, and is useful for differential expression analysis between treated and non-treated cells or between one or more cell lines. Selectivity and efficiency of the cell surface protein isolation has been verified by western blotting and LC-MS analysis.

No-Stain™ Protein Labeling Reagent (Invitrogen™)

The Invitrogen No-Stain Protein Labeling Reagent provides a flexible, accurate, rapid, and reliable method to visualize and normalize proteins in a gel or on a membrane (post-transfer). It forms covalent bonds to proteins in gels or on membranes within 10 minutes, does not require any de-staining steps, and can be instantly visualized using any commonly available imager. No-Stain reagent does not require any particular gels or other reagents and is compatible with gel stains and western workflows.

Coomassie and other gel staining and de-staining steps can be extremely time consuming and cumbersome. No-Stain Protein Labeling Reagent forms covalent bonds with the lysine amino acid side chains on all proteins in a gel within 10 minutes. Since lysine is one of the most abundant amino acids, No-Stain reagent enables detection of all proteins in a gel or on a membrane, and the strong signal emission from the covalently bonded reagent provides nanogram-level sensitivity.

Achieve the gold standard for quantitative western blotting
Protein normalization is a critical step in obtaining reliable and reproducible quantitative western blotting. Total protein normalization is considered the gold standard for quantitative western blotting. Many leading journals have developed guidelines for submitting western blotting research and select quotes from those guidelines are provided below.

• “For quantitative comparisons, appropriate reagents, controls and imaging methods with linear signal ranges should be used” – Nature

An accurate loading control should display a linear relationship between signal intensity and sample load in all experimental conditions. The signal intensity obtained from labeling of total proteins on a membrane with No-Stain reagent ensures a linear relationship between signal intensity and sample load (see figure below) in all experimental conditions. Therefore, the use of No-Stain reagent in quantitative western blot applications enables the use of total protein as an ideal loading control.

AgriSeq™ Feline Parentage and ID Plus Traits and Disorders Panel (Applied Biosystems™)

The Applied Biosystems AgriSeq Feline Parentage and Identification Plus Traits and Disorders (PITD) Panel is a combined panel for determining parentage and identification (111 SNP markers) and targeting clinically important traits and disorders (43 SNP, 1 MNP, 20 InDel markers) in felines by targeted genotyping-by-sequencing (GBS). When desired, additional custom markers from the Felis_catus_8.0 reference genome can be added, if compatible. The AgriSeq Feline PITD Panel enables multiplexed simultaneous genotyping using the AgriSeq targeted GBS workflow. The Felis_catus_8.0 reference genome is used for the analysis.

The need for highly consistent detection of informative genetic markers is critical for genetic trait detection. Targeted GBS methods, like AgriSeq, have the advantage over non-targeted GBS approaches (e.g., RADSeq) that are highly susceptible to allele drop-outs and missing data. Using the AgriSeq workflow, hundreds to thousands of markers can be targeted simultaneously in a highly reproducible manner across diverse sample sets. In collaboration with multiple experts and ISAG member laboratories, we have developed and validated the performance of all 175 SNP markers in the panel. The performance of the panel was verified using orthogonal testing, robustness testing, and field testing with diverse feline oral swab DNA samples. The 111 SNP parentage and identification markers were also qualified using the 2019 ISAG/ICAR 2nd SNP Typing Feline Comparison samples. The comprehensive AgriSeq Feline PITD Panel is designed to deliver reliable genotyping results for parentage determination, identity verification, and prediction of clinically important genetic disorders and traits.

High genotype call rate and reproducibility are imperative to accurately determine parentage and identity or to accurately predict traits and disorders. Highly diverse feline oral swab DNA field samples were evaluated using the AgriSeq targeted GBS workflow, and a 99.3% mean sample call rate was obtained for most of the markers (see figure below). Replicate genotype concordance was >99.5% and calls were highly concordant with orthogonal data (100%).

Simple, high throughput workflow

Up to 768 unique samples can be pooled per chip, greatly reducing the sequencing cost and labor per animal. CLA IdentiFiler™ Direct PCR Amplification Kit (Applied Biosystems™)

The CLA (Cell Line Authentication) IdentiFiler Direct PCR Amplification Kit simplifies the amplification step during authentication of cell lines. The kit enables direct amplification of the same 16 loci included in our AmpFLSTR Identifiler Direct kit, eliminating the need to perform DNA extraction or purification steps for DNA database and other single-source reference samples. Blood or buccal samples on FTA cards can be punched into PCR plates or tubes, and taken directly to PCR amplification, without reduction in data quality. Samples collected using a Buccal DNA Collector or other non-FTA substrate can be processed without heat incubation or additional workflow steps using Prep-n-Go Buffer (available separately). The CLA Identifiler kit includes GeneScan 600 LIZ Size Standard v2.0, a five-dye-labeled, high-density size standard for the reproducible sizing of fragment analysis data.

Cell line authentication using short tandem repeat (STR) analysis kits can be used both for human sample authentication (HSA) and mixed sample analysis (MSA). In HSA, there is a need to verify the DNA profile of the sample to check for sample cross-contamination or sample mix-up, or to perform a quality check. For MSA there is a need to deconvolute the presence of multiple contributors in a sample (chimerism) through identification of multiple DNA genotypes in the sample.

Clariom™ GO Screen Assay, human (Applied Biosystems™)

Enable high-throughput testing for gene expression research with the Clariom GO Screen Assay for human samples. The 384-format microarray solution provides a high-throughput, low-cost method to directly measure the expression of ~20,000 genes. The content, developed in collaboration with pharma, includes probes derived from the Gene Ontology gene collection and is ideally suited for secondary compound library screening and hit profiling. The Clariom GO Screen Assay serves as a gene-level expression profiling application that provides a fast, economical path to generate expression data for your research.

Semiconductor-based microarray synthesis technology means stable and reproducible results across large testing efforts. Clariom GO Screen data are compatible with our freely available Transcriptome Analysis Console (TAC) Software, which enables exploratory grouping analysis and identification of gene expression differences between clusters or groupings. Reliable gene expression
The Clariom GO Screen Assay targets the most constitutively expressed exons that are least affected by alternative splicing, providing the truest summary of gene expression available. The probes are designed from human genome assembly GRCh38 (hg38) from the Genome Reference Consortium. Each gene is assayed with three unique probes selected for their specificity and uniqueness, as well as their performance across empirical data. By selecting the genes associated with the GO (Gene Ontology) Consortium, the nomenclature and annotation provide a reliable source of material for functional assessment of the gene expression changes that have occurred. Inclusive of these ~20,000 genes are virtually all of the genes found in Wikipedia pathway, commercial panels for literature-associated “biomarker” genes, immunology markers, and inflammation markers. AgriSeq™ Canine SNP Parentage and ID Panel (Applied Biosystems™)

The Applied Biosystems AgriSeq Canine SNP Parentage and Identification Panel contains 381 SNP markers for parentage determination and identification of canines by targeted genotyping-by-sequencing (GBS). The panel enables multiplexed simultaneous genotyping using the AgriSeq targeted GBS workflow. The CanFam 3.1 reference genome is used for the analysis.

The need for highly consistent detection of informative genetic markers is critical for genetic trait detection. Targeted GBS methods, like AgriSeq, have the advantage over non-targeted GBS approaches (e.g., RADSeq) that are highly susceptible to allele drop-outs and missing data. Using the AgriSeq workflow, hundreds to thousands of markers can be targeted simultaneously in a highly reproducible manner across diverse sample sets. In collaboration with multiple experts and ISAG member laboratories, we have developed and validated the performance of all 381 SNP markers in the panel. The performance of the panel was verified using orthogonal testing, robustness testing, and field testing with diverse canine oral swab DNA samples.
