Oncomine™ Comprehensive Assay v3 GX (Ion Torrent™)

The Oncomine Comprehensive Assay v3 GX is a targeted, next-generation sequencing (NGS) assay that enables the detection of relevant SNVs, CNVs, gene fusions, and indels from 161 unique genes to help inform drug discovery research and clinical trial research programs. The assay kit provides reagents for library construction and four pool panels—two DNA and two RNA—of multiplex PCR primers for preparation of amplicon libraries to perform 16 sequencing reactions on formalin-fixed paraffin-embedded (FFPE) tumor samples.

Designed to go from hundreds down to a few relevant cancer drivers, this assay is part of a comprehensive workflow that enables NGS data analysis from as little as 10 ng of nucleic acid per pool. Oncomine™ TCR Beta-LR Assay GX (Ion Torrent™)

The Oncomine TCR Beta-LR Assay GX is designed to measure T cell diversity and clonal expansion by sequencing T-cell receptor beta chain rearrangements. The assay kit provides single-pool multiplex panel library reagents to perform up to 32 sequencing reactions. The assay is optimized for long-read sequencing on the Ion Torrent Genexus Integrated Sequencer using the Ion Torrent Genexus GX5 Chip. The Genexus Integrated Sequencer performs library preparation, sequencing, analysis, and reporting in an automated workflow that delivers results in a single day. The multi-lane sequencing chip is designed to enable cost-effective processing of libraries.

The assay is designed to efficiently capture all three complementarity-determining regions of the TCR beta chain (CDR1, CDR2, CDR3) with high accuracy. Key applications include predictive or prognostic biomarker discovery, T-cell characterization, and identification of variable gene polymorphisms. The identification of rare and abundant clones can be achieved with a flexible RNA input amount of 10 ng (minimum) up to 1 µg. The use of RNA template allows sequencing of productive and relevant variable (V), diversity (D), and joining (J) rearrangements—which enables the identification of rare clones.

ProLong™ Gold Antifade Mountant with SYTOX™ Deep Red (Invitrogen™)

ProLong Gold Antifade Mountant is a liquid mountant applied directly to fluorescently labeled cell or tissue samples on microscope slides. It is formulated without DNA stain or with the blue DNA stain DAPI or with the deep red DNA stain SYTOX Deep Red. ProLong Gold mountant contains chemical components designed to protect fluorescent dyes from fading (photobleaching) during fluorescence microscopy experiments, and delivers this protection without significantly quenching the initial fluorescence signal. It is a curing mountant that forms a near-perfect optical path (1.47 RI) and allows longer-term storage of the sample. It comes ready-to-use (room temperatures storage and no mixing required)—just apply a drop to the sample, add a coverslip, cure, and image.

ProLong Gold Antifade Mountant is not recommended for mounting samples containing fluorescent proteins, such as GFP. For superior antifade protection of fluorescent proteins and fluorescent dyes, ProLong Diamond Antifade Mountant is recommended. DAPI stain is excited by UV light at 360 nm when bound to DNA, with an emission maximum at 460 nm, and is detected using a DAPI traditional filter. SYTOX Deep Red stain is excited by red light at 660 nm when bound to DNA, with an emission maximum at 682 nm, and is detected using a Cy5/deep red traditional filter.

For modern high-resolution imaging applications, refractive index matching is critical. ProLong Gold Antifade Mountant will cure to an Rf of 1.47. Additionally, the curing property means you can avoid messy acrylic resins (i.e., finger nail polish), which can damage or ruin modern microscope objectives if it comes into contact with them.

MicroSEQ™ ID Microbial Identification Software Lite v3.1.3 and Libraries Bundle (Applied Biosystems™)

This software bundle includes MicroSEQ ID Microbial Identification Software Lite v3.1.3, MicroSEQ ID 16S rDNA 500 Microbial Library, MicroSEQ ID 16S rDNA Full Gene Library, and MicroSEQ ID Fungal Gene Library.

MicroSEQ ID Microbial Identification Software, Lite, version 3.1.3, allows you to easily identify and classify bacterial or fungal sequences by comparing them to a validated microbial library (available separately). Theis Lite version of the software is for use on a stand-alone PC (not connected to the genetic analyzer) for data analyses only.

Confidently identify microbes
The MicroSEQ ID sequence libraries (available separately) consist of rigorously validated bacterial and fungal libraries to ensure accurate identification. The MicroSEQ ID 16S rDNA 500 Microbial Library consists of over 2300 500-bp 16S rDNA sequences, including extensive coverage of gram-negative non-fermenters, Bacillus, Coryneforms, Mycobacteria, and Staphylococcus. The entries contain the first 500 bases of the 16S rRNA gene, sufficient to identify bacterial unknowns.

The MicroSEQ ID Fungal Gene Library contains 1300 reference sequences from the D2 region of the Large Subunit (rDNA) of yeast and mold species against which an unknown yeast or mold sequence can be compared in order to identify the organism. The MicroSEQ libraries contain information on correctly identified organisms and quality-controlled sequences derived from type strains of curated culture collections. The libraries also support sequence polymorphisms and include bacterial Category A biothreat agents.

Automatically identify unknown specimens
Reviewing each specimen in a project file to make a manual identification call can be tedious and time consuming. The Auto-ID feature in MicroSEQ ID software uses a set of editable parameters to automatically identify unknown specimens. The Results table is displayed in the report with an editable Comments field for additional information or manual identification entries.

Run plates directly
Applied Biosystems 3500 Series genetic analyzer users are able to run plates directly via the MicroSEQ ID software user interface. A single software wizard enables you to set up projects, specimens, and plates; adjust the plate layout via drag and drop; start and monitor the run; and review results.
