The Applied Biosystems Axiom Apple Genotyping Array is a component of our Axiom Agrigenomics Genotyping solution where target genomic DNA is prepared and processed on the GeneTitan Multi-Channel instrument. The automated process includes hybridization of the gDNA to this high-throughput microarray followed by staining, washing, imaging, and output of genotyping data for further analysis.
The Axiom Apple Genotyping Array has 48,139 Malus SNPs. It was designed in collaboration with Dr. Peil from the Julius Kühn Institute and other international partners. The array was designed using a panel of previously genotyped diverse cultivars, as well as a panel of wild Malus accessions.
The array was designed to include the following:
• Backwards-compatibility set of 7,711 SNPs with accurate and robust clustering on Illumina Infinium 20K and Applied Biosystems Axiom 480K arrays
• Uniform coverage on the HFTH1 whole genome sequence, with a haploblocking strategy designed to include 8 SNPs in a 10 kB window every 125 kB
• Validated SNPs for important traits
• SNPs designed to be specific to the Malus species M. baccata, M. ×micromalus, M. orientalis, M. ×robusta, Malus sieversii, and M. sylvestris
• A set of SNPs for detection of S alleles
