JC-1 ist ein membrandurchlässiger Farbstoff, der häufig verwendet wird, um das Mitochondrienmembranpotenzial bei der Durchflusszytometrie und der Fluoreszenzmikroskopie zu bestimmen. Dieser Farbstoff kann selektiv in die Mitochondrien eindringen, wo er umkehrbar die Farbe verändert, während sich die Membranpotenziale erhöhen (über Werte von etwa 80 – 100 mV). Diese Eigenschaft beruht auf der umkehrbaren Bildung von JC-1-Aggregaten bei der Membranpolarisierung, die Verlagerungen des abgegebenen Lichts von 530 nm (d. h. Emission von JC-1 in monomerer Form) zu 590 nm (d. h. Emission von J-Aggregat) bei einer Anregung bei 488 nm verursachen. Beide Farben können jeweils durch Filter für FITC und PE/Phycoerythrin/Rhodamin nachgewiesen werden. JC-1 hat in beiden Filtersets sowohl qualitative Eigenschaften, bezüglich der Verlagerung von grüner zu orangefarbener Fluoreszenzemission, als auch quantitative Eigenschaften, gemessen durch die Fluoreszenzintensität. JC-1 kann verwendet werden, um den Anfang der Apoptose anzuzeigen.

JC-1 sollte in hochwertigem, frisch geöffnetem DMSO bei 1 mg/ml rekonstituiert werden. Nach der Rekonstitution sollte es bei -20 °C gelagert werden. Ein Einfrieren und Auftauen ist zu vermeiden.
