Metabolomics has made remarkable progress in transforming mass spectrometry data into confident and reproducible metabolite identifications. Despite these advances, the complexity of data, including isotopes, adducts, contaminants, and fragmentation products, still requires sophisticated data processing and analysis. While spectral library matching is highly effective for identifying known compounds, confidently characterizing unknown metabolites remains a significant challenge. During this conference presentation, we explored advanced acquisition strategies, including AcquireX Deep Scan and enhanced dynamic range methods that improve MS/MS coverage by prioritizing biologically relevant ions and enhancing the detection of low-abundance compounds. We also discussed how molecular networking and Real-Time Library Search (RTLS) complement these approaches by improving structural characterization through confirmation of known substructures and facilitating the identification of unknown metabolites.
